If the score of a game comes into question, or if a team deviates from its batting order, is there an "official" scorer?

As far as deviation of order that is why the home plate umpire has the lineups as he is the official keeper of the line up but we as umpires are not score keepers unless as mentioned before we would be ask to mediate a situation between conflicting books.

Is money the only reason the UIL has not established an offical scorer for varsity baseball?

That is a good question. I think the most important reason is that in some sports it is not so much that a person keeps score as much as a time keeper. Since baseball is not timed, to pay someone just to keep score would not be cost effective. Aslo we certainly do not have the man power to supply a scorer. I would think the pay would be almost nothing also.

Been in a problem situation with this before. At a HS softball tournament several years ago, the team I was coaching was leading another team 4-3. We were the visitors but I was keeping the book, for us. The other team had a freshman keeping their book. The kid said it was 3-3 because they had missed a run we had scored. Umpire got with both of us, I showed them what I had and how I had it. The freshman wasn't real sure what she was doing but showed them how she had 3-3. Even though it was pretty obvious I was probably right, the ump went with them because they kept protesting that they were correct and they were the home team. We ended up losing 4-3 in tie breaker. After the game an assistant coach came to us and apologize and also confirm we were right and that the kid didn't know what they were doing, but the HC was trying to get his first win. We never played them again.

that's rediculous, there should at least be a coach keeping the score

It is the same in softball. It is amazing how many people who keep the official books that don't know the actual rules to score keeping. It is both amazing and frustrating to me.
